Animal Crossing, Fire Emblem and Monster Hunter are mine, along with eShop games like Pullblox and Link's Awakening.

I kinda prefer physical copies though.

In terms of downloaded retail games -

Fire Emblem: Awakening
Donkey Kong Country Returns 3D
Luigi's Mansion: Dark Moon
Professor Layton and the Miracle Mask
Bit Trip Saga 3DS
Kirby Triple Deluxe
Tomodachi Life
One Piece Romance Dawn
Code of Princess
Pheonix Wright: Ace Attorney - Dual Destinies

I'm unsure if the latter two even count because although they were full retail games in Japan, they were only given eShop releases over here. And as for other eShop titles and VC games, I have far too many to bother putting into a list; there's 80+ of them.

For the sake of convenience I do appreciate having the eShop option for games but I go physical when I can.

I much prefer downloaded games so I get them in that form when I can. I like the convenience of it and, having had to move house a lot in my life, I came to resent, well, moving stuff. Including a rather large collection of games. But anyway, here's my list:

Animal Crossing New Leaf
Castlevania
Fire Emblem Awakening
Mario Kart 7
Metroid II
Phoenix Wright Ace Attorney: Dual Destinies
PiCOPiCT
Professor Layton vs Phoenix Wright
Sonic the Hedgehog
Super Mario Bros. 3
Super Mario Bros. Deluxe
Super Mario Land
Super Smash Bros. 3DS
The Legend of Zelda: Oracle of Seasons

Just Fire Emblem, Liberation Maiden and Pokemon TCG on the XL. Ambassador games and Four Swords on my old 3DS. Much prefer to buy physical than digital, personally.

I'd like to think I have quite a large digital collection on my 3DS (second largest only to PSN). I'm not really too bothered about having a physical copy over digital, but I do prefer having a nice box to look at. Main reason I don't go digital with retail titles is due to the lack of an account system. That, and the pricing for a lot of new releases can be way above retailer price. With that aside, here's my current collection:

3DS DL:

Angry Bunnies
Attack of the Friday Monsters
Aqua Moto Racing 3D
Crimson Shroud
Cubit the Hardcore Platformer Robot
EDGE
Gunman Clive
Liberation Maiden
Picross E
Picross E2
Pokémon Link Battle!
SteamWorld Dig
SteelDiver Sub Wars
Super Little Acorns 3D Turbo
Tappingo
3D Classics Sonic the Hedgehog
3D Classics Kid Icarus
3D Classics Excitebike

Retail:

Inazuma Eleven GO: Shadow

VC:

All Ambassador Games
Tetris
Super Mario Bros. Deluxe
Pokémon Trading Card Game
